The main reason is if you get a break inside the hopper it can be confusing for the refs who might mistake it for a hopper hit.

Does anyone know how machinable acrylic/lexan/other clear hard materials are?

acrylic is pretty machinable, lexan is too, but not nearly as transparent when machined.

Can either be honed to increase the transparency?

No it is. That rule isn't in effect anymore. However, if a ball breaks in your hopper that might count as a hit, sp be mindful of that

I started to plan this "project" out....I am trying to decide wether to get a ,arq or etha frame or even a Tippman frame.....I will test how much pressure the molds can take air and CO2 wise then will get results. Next I will get the marker mold to fire a few paintballs at a time like 0ne or two.....With a air hose and air tank etc.... After that I will set up other test that I will run for 30-65 days long.....The whole project should only last around less than 3 months....And I will have a a medium budget so I will start posting pics ASAP of the "project" in progress....Thanks-Dylan
