The best way to record is for each person to have their own recording app running, recording the input of their microphone. The conversation happens over Skype, or similar voice-chat app, and then one person sends their recording to the other for mixing. That's how I do my drumming podcast, and provided everyone involved has a decent microphone (which oddly enough, many people don't), then you get a very nice product.
I don't know if I'd be up for another podcast, and it'd be difficult to set up an official TechPB one at this point. If anyone were to do it, I'd gladly be on it... Heh.
