Today I put my Empire Prophecy on a DP G4 and the marker dry fired, with paint in hopper and all I had to use the rip drive to get a ball off. When the hopper turns on it spins and flashes different colors. Then keeps flashing green every 2-4 seconds. I bought it used off of ebay. Whats the issue?

Have you tried new batteries?

I am assuming you ahve a V1 or V2 not one of the new Z2 Prophecy?
Check that the back plate is not jammed against one or both of the buttons.
Good using new batteries.
As for settings down load the manual for it, that is your best source of info:

Page 15 has the default values.
At times it may seem you need an engineering degree to get them back together, but it is not more difficult than reassembling a Rubic's Cube
Here are a the videos on disassembly and reassembling the loader:
